Scotland resumed as they had finished the half, Gallagher with the initial line break before the ball was trucked up through the forwards and eventually out to Thomson for the try.
But more drama ensured as Rachel McLachlan was shown to have obstructed the defence in the build-up much to the frustration of the 4,000 home crowd.
But Wales remained their own worst enemy, Kayleigh Powell, playing in a new position at centre, was caught in possession which allowed Thomson to hoof the ball downfield. Wales looked to have scrambled but spilled possession under the pressure of the chase which allowed Orr to pick up the ball and sprint clear to the line.
Wales then went on a rare attack with Chloe Rollie driven back over her own try line, but the tackle by Evans was high and she was shown a second yellow having only just returned to the field.
Galvanised by the dismissal, Wales kept plugging away and this time it was Scotland who were under the TMO microscope with Gallagher shown a card for a dangerous cleanout which would later be upgraded after a bunker review.
Wales attacked from the lineout and there was no stopping the maul with Fleming a deserved try-scorer having been at the heart of everything.
Bevan reduced the deficit to just three points with a successful conversion to send the travelling fans wild as the rain poured down.
But as conditions worsened, Scotland re-took control of the game and it was a brilliant passage of play which led to a try for replacement hooker Bartlett.
Orr put Wales on the backfoot with another superb line-break, showing no signs of rust after a long injury lay-off, while Thomson was hauled down by Joyce-Butchers, but Scotland showed good patience which allowed the replacement hooker to go over to give Scotland some breathing space once more.
But Wales were not done, Powell had been just a roll away from crossing for a try, but Wales came again off the lineout maul and it was the returning Pyrs who announced her arrival with a crucial try.
Scotland managed the game well in the final few minutes as Wales tried desperately to win back possession, but the the ball was sent high into the crowd to start the celebrations.
Wales do however start the Sean Lynn era with a deserved losing bonus-point.

Im just really proud of everyone on this 21 team, Berry said. The car has been really solid. The guys are doing a great job. Were executing our Saturdays and now we just have to translate it into a solid day tomorrow. This track is really fun.
I felt good about my car in practice. We got in some traffic and weve got a few things to work on to be better, but, overall, a great effort.
The first Toyota driver on the grid was Chase Briscoe, who starts fourth with Joe Gibbs Racing.
Daytona 500 winner William Byron qualified fifth ahead of 2023 Cup Series champion Ryan Blaney in sixth.

Haaland scored Norway's second goal against the outmatched Moldova. That took his exceptional career haul to 39 goals in 40 appearances for his country since his 2019 debut.
Dortmund defender Julian Ryerson opened the scoring for Norway five minutes after kickoff in Chisinau. Haaland doubled the lead in the 23rd. Thelo Aasgaard, who assisted Ryerson for the opener, made it three before Ødegaard set up Alexander Sørloth before half-time. Substitute Aron Donnum got on the scoreboard in the second half.
Haaland already knows what it is to win the Champions League, Premier League and FA Cup with Manchester City, but he has yet to take his country to a major tournament.
Injury ruled Haaland out of several matches during Norway's unsuccessful qualifying campaign for the 2022 World Cup. The talented Norway team likewise failed to qualify for the 2024 European Championship when it disappointed with a third-place group finish behind Spain and Scotland.

Ireland want to be more than 'noble losers' - Bemand

Ireland, who beat world champions New Zealand in Vancouver last year, were 14-0 down after 18 minutes before forcing their way back into the game and Bemand believes they could have secured victory with more "calmness of thought" in key areas.
"We've had some experience, like at the end of the New Zealand game in WXV1 when we were able to come back and win it, but coming out here against these tier-one-nations and World Cup contenders, we thought it would come down to those last 20 minutes.
"You're going to need to have that composure, not belief really, just calmness of thought that you can execute where you want to be on the pitch, how you get there, and then you take those opportunities."
Ireland will travel to Italy next weekend in round two of the Six Nations but could yet meet France again this year.
At the World Cup in England, the winner of Ireland's pool will play the runner-up of France's in the quarter-finals and vice versa.
"With a World Cup on the horizon, this very well could be a quarter-final," added Bemand.
"We said to the group, we want to get to that World Cup and know the next time we meet France, we can beat them.
"It's obviously not gone our way today but I think we think we can beat them the next time we meet them."
